From the moment that you first see these two together, you can tell that there is a different relationship between them than there is with the other members of the Shichinin-tai.  While Jakotsu has greeted and met with others, upon reaching Bankotsu, he waves excitedly and yells out to him. After plotting and getting their revenge, the Shichinin-tai settle down in what remains of the fortress they just trashed. Suikotsu & Renkotsu are standing off by the gate, Ginkotsu sits nearby, and on the bloody and battered porch, Jakotsu and Bankotsu sit next to each other talking and drinking sake. Bankotsu at first is a little annoyed that Jakotsu went and left no females alive to pour his sake for him, but seemingly gets over it fairly quickly. (then again, he could have just brought it up to tease Jakotsu) After that, Kouga appears, making demands about Naraku and whatnot. Bankotsu turns and asks Jakotsu's opinion on the situation. Now, up until now, it's been somewhat shown that Renkotsu is the most intelligent of the bunch (ie. his writing skills) but, Bankotsu choses to ask Jakotsu's opinion, not Renkotsu's. A short fight with Kouga ensues, until InuYasha and the others show up. Jakotsu, as per usual gets excited to see InuYasha again, but this time, it's Bankotsu who choses to fight him. During the battle, InuYasha uses the Kaze no Kizu on Bankotsu (who blocks with his sword, the Banryuu) which causes Jakotsu to turn away from his battle with Sango and yell out to him. Then they go to meet with Kohaku and Kanna, where they are given orders to go after Sesshoumaru as well. Bankotsu says he'll send out Suikotsu and Jakotsu, and Jakotsu pouts. He wants to go after InuYasha. To that, Bankotsu replies, "It's gotta be an unrequited love. *crushes the glass jar that held Kagome's shards in his hand* Give it up."  Now, it seems that up until now, it's been commonplace for Jakotsu to toy-around with whoever he thought was "cute" amongst their enemies...but for some reason, Bankotsu seems really mad about the whole InuYasha thing. Honestly, I think it's because he's jealous that Jakotsu seems to be so wrapped up in InuYasha. So, Bankotsu goes off to fight InuYasha again, while Jakotsu goes with Suikotsu to fight Sesshoumaru. Bankotsu gets pulled back into the barrier during that fight, and then Renkotsu and Ginkotsu take over with the fight against InuYasha, and with Kouga. During all this, Ginkotsu is killed and so is Suikotsu. Jakotsu takes the Shikon shard from Suikotsu and starts climbing up a mountain. He seems cold without his outer shirt, so he kills some merchants and takes a shirt from them. While getting the shirt on, he hears Bankotsu approaching and calling out to him.

The dialogue is as follows...

Bankotsu> Jakotsu.

Jakotsu> Huh?

*he turns to see Bankotsu walking up, waving to him.*

Bankotsu> Hey there. I've been looking for you.

*view of the sky, they go to an old building and are now sitting next to each other on the top step*

Bankotsu> I heard from the insects, that Suikotsu is also dead.

Jakotsu> Yeah... He had a miserable ending.

*Jakotsu reaches into his shirt*

Jakotsu> Ah, that's right. Bankotsu no oo-anki

("Oo-anki" is a respective term used to signify that Jakotsu looks up to him, as like an older brother type figure/leader)

*Jakotsu holds out a Shikon shard*

Jakotsu> Here, a souvenir from Suikotsu... A Shikon fragment.

*Bankotsu looks to him in shock*

Bankotsu> You're giving it... to me?

Jakotsu>
What do you mean? It was you who told us to hand any over, wasn't it, oo-anki?

*Bankotsu is touched, there's even tears in his eyes*

Bankotsu> Jakotsu, you're... *effect sound- "Be emotionally touched"*

*Bankotsu puts an arm around a surprised Jakotsu's shoulder, and tugs him towards him*

Bankotsu> a good guy!

Jakotsu> Huh?

*They talk happily, Bankotsu's arm still around Jakotsu's shoulders*

Bankotsu> You're the only one in the world I can
really rely on. Even if you're a bit weird.

Jakotsu> Really? Ah-ha-ha.

After this incident, Jakotsu goes to find Renkotsu and inquire about Ginkotsu's death. When Renkotsu hears that Jakotsu willingly handed Suikotsu's shard to Bankotsu, he decides that he needs to get Jakotsu's shard, before Bankotsu can. With a evil smirk, he decides to inform Jakotsu about InuYasha being in human form and trapped in the nearby cave. Up until now, Jakotsu's never been that "evil" in his battles with InuYasha, but his time...he gets a dark smirk on his face and announces "I've been waiting so long, for the time when I can get you...."

The battle ensues, and once the barrier on the mountain is broken, InuYasha regains his demon powers, and proceeds to use the Kaze no Kizu directly on Jakotsu. This cuts off what appears to be at least one arm, perhaps the other and the legs, but he is covered by rubble, so it's hard to tell.
Jakotsu is laying there, and thinks back on some events during his "2nd chance at life" These include his battles with InuYasha and Sesshoumaru, but also- when he was talking to Bankotsu on their way to get revenge, when they were talking while drinking sake and when Bankotsu hugged him. Once Renkotsu sees that Jakotsu is down and InuYasha has gone off after the scent of Naraku, he comes over and removes Jakotsu's shard from his neck...turning him back into dust.... As Renkotsu walks off, a Saimyoushou insect picks up the hair pin Jakotsu had always worn and flies off with it. When Renkotsu makes his way back outside the cave, he finds Bankotsu sitting on a nearby rock. Bankotsu for once, looks entirely serious, as Renkotsu tries to think up a way to attack him...once he gets right behind Bankotsu, an arm reaches back and pulls out two shards from Renkotsu's neck. Renkotsu gets mad, asking if he intends to kill him. Bankotsu holds up Jakotsu's hair pin, looking very sad [Click for a picture of this] and says "You killed Jakotsu, didn't you? Desiring the fragment?" Renkotsu thinks that it's no different from killing him, but Bankotsu states, as he removes Renkotsu's last shard- "It is different. I never betrayed my friends."  Interesting to note, that as he says this, the hair pin is still visibly clutched in his left hand.

In the anime, Bankotsu tosses the two shards back to him and challenges him to take him on with the 3 shards he's gotten. Renkotsu looks over with apprehension to Banryuu, and Bankotsu says he won't use it. It's then that Renkotsu begins to panic. He fires his canon, which Bankotsu easily dodges, and even tries to blow his fires at him. Seeing Bankotsu surrounded in flames, Renkotsu begins to think he's won, when you see the shadow of Bankotsu reach into the front of his armor and pull out the hair-pin. He throws it out, stabbing Renkotsu in the shoulder and knocking the third shard out. He then reaches down and removes the last two shards from Renkotsu, killing him. He sighs to himself, commenting on how he's all alone now, then heads off to face InuYasha.

Bankotsu later goes on to fight InuYasha. During this, he talks about when he first met Naraku and how him and Jakotsu came up with the idea to form the Shichinin-tai (the two of them were working together as youkai-hunters before the group was formed). The battle continues, and Bankotsu is attacked and sliced in two by InuYasha. After which Naraku appears and removes his remaining shard, turning him back to dust as well.

And so, tragically ends the story of Bankotsu and Jakotsu... two people deeply connected in some way that were fated to return to death yet again.
